My concern is that I have upped my maximum bid on AS after joining. Does this mean that I am bidding against myself?

I take it you mean you have a proxy bid on Ebay as well as a snipe in with AS?
AS just submits your bid with ebay, ebay handles it from there. So you WONT be bidding against yourself, as ebay doesnt allow that to happen. Ebay will only use what it needs of your snipe/proxy to win.
Your bid MAY increase, but only to the next bid increment and thats only if the bidding is at an amount that isnt a whole increment higher.

Yes, I agree. Except for the timing, bidding via AS will be just like bidding a second time on eBay.
