What is the difference between a folder and a bid group? I just realized I've been using both and they seem to be functioning the same way.

Read "Bid Groups" in the following:
http://www.auctionsniper.com/products.aspx

There's also a section about them in the FAQs:

Bids will be placed for ALL auctions specified in a “folder”. Bids will be placed for auctions specified in a “bidgroup” UNTIL you’ve won a specified (usually 1) number of auctions, then the remaining bids in that bidgroup will be cancelled. Entering a value in the “Bid on the items in this folder until I win” field turns a folder into a bidgroup.
